Correction:
Flies do not carry over from one house to another. Only spiders do. So if you have no hints and you're outside the house for the 7th ghost and you find 5 flies, you'll get 1 spider hint which you can keep as long as you like but the extra 2 flies will just be gone. You'll have to start over catching flies at the next house.

The game doesn't make it really clear, but here's how the flies for extra hints works.
You can have up to 2 hints maximum at a time.
The flies will appear on the outside of a new building just before you click on the door to put in the key, but they will only appear if you are running low on hints.
If you already have 2 hints when you're entering a new building, you won't see any flies at all.
If you have only 1 hint before you enter the building, there will be 3 flies on the outside of the building.
If you have no hints before you enter the building, there will be 6 flies on the outside of the building.
You collect the flies by clicking on them. Each time you have 3, you can turn them in for a spider hint which you can use later INSIDE the building.
There are no hints for helping to find the flies.
The flies are small and dark and can be very difficult to find. They vary slightly in color, some are more red, some more green, and some more blue, but they're all small and dark.
